Sorry for the delayed reply.
Firstly, try the site with "Always Record HTTP" and "Always Record RTMP" enabled in the Streaming tab in the Preferences. This records the exact same data that the browser receives, instead of asking the website for its own copy. Some sites can only be captured like this. You need to leave the video running while capturing with these options enabled, so it's best to turn them off afterwards.
If this problem continues, the next time this occurs can you send us the log file? You can find it by going to the Preferences and clicking the Find Log File button.
Also, what site are you downloading from? Can you provide a specific link to the file you are trying to download so that we can check it?

I have encountered the same problem with a couple of your videos, but some others have worked when they didn't for you.
Have you tried using different browsers, or just the one?
The following three YouTube videos all worked for me. Test these videos for yourself (in several different browsers if need be) and see if you get the same result:

If these do work, then it is most likely the problem is with the other videos you are trying to download rather than the program. This can sometimes be due to YouTube's server setup, which affects the streaming method and can sometimes cause problems for the program.
Try using different browsers if you haven't already and run these test videos, and I will keep looking through your log file to see if there are any error codes.
If you do get the same problem, please send another log file once you have run the tests.

I cannot see anything clearly going wrong in your most recent log files.
Have you tried reinstalling the software at any point? If not, give that a try and see if it improves.
Please also provide a screenshot of the actual problem when it comes up in Jaksta Music Miner, as that might help identify the problem.
You could also try checking the Firewall settings. Go to System Preferences > Security and Privacy > Firewall > Firewall Options, then check that Jaksta Music Miner is allowed (should have a green light next to it). If not, change it so that it is not blocked (from red to green). Probably won't be that, but have a look anyway.
Can you also please confirm that you have tried all the suggested tests, such as the YouTube links that I provided earlier and maybe try some videos from some other sites, eg. Vimeo, Pandora, Soundcloud, Flowplayer are a few examples you could try.
